prop tunnels? 33 sport fisher going from 12 to 8 degrees

well scored some vernalift muffler boxes today and two almost new racor 900s for a steal- im going to cap and re-epoxy the mufflers from 4-5" - is it preferable to put the boxes far aft?
Mine is going to look similar to this: The muffler is about 8" above the waterline and exhaust has a 5ft length drop from turbo with an approx 24" drop into the muffler- and ill cap the vertical exit and epoxy in a side exit 5" from the same chamber-
How much standing water should I leave? 2"? nothing? Tony athens article about flushing is nice but he warns about mufflers filling up - well i m designing mine to flow out naturally..
